I almost fell of my chair translating this part.

「すみません、ちょっとお花を摘みに行ってきます」

花摘みは隠語でトイレに行くという意味です。 お嬢様語として-有里-に教わった。

Seriously WTF!?, my translation must be wrong, else it gotta the weirdest shit I've ever seen even by eroge standard.

Well true that, I realized that too, just couldn't be bothered elaborating. He's still 'oblivious' though, which was my only point, and he has good reasons to be; the way he was brought up and the situation he's in, kinda like Sagara Sousuke from FMP. Wasn't trying to make him sound like a shit protag xD

Right, he seems more like inexperienced and in a pretty damn difficult/annoying situation ... whereas a lot of other protags are simply hopelessly dense for no reason...

花摘みは隠語でトイレに行くという意味です。 hanatsumi wa ingo de toire ni iku to iu imi desu. 'Flower picking is a secret message, meaning 'I'm going to the toilet'.No kidding what has flower picking and going to the toilet have to do with each other. I suppose it's some sort of saying that is beyond my Japanese skills. お嬢様語として-有里-に教わった。 'ojyousamago toshite Yuuri ni oshie watta.' 'As ladylike speech was taught to Yuuri.' my engrish interpretation. Need more context since the previous sentence didn't give me any clues.

Edit: oh it just came to me, probably ladylike speech for saying 'I need to go to the bathroom'. Incredibly subtle.

It literally means she wants to go to the toilet, but she was so embarrassed to say it directly that she used the above sentence, and maybe Shuuji (?) learnt from Yuuri that "picking flower" is a secret word among ladies.

This is just a word playing in Japanese, in my native language which is Vietnamese, we can understand its meaning perfectly if we read something like "picking flower" (our language, Chinese, Japanese and Korean is pretty the same in meaning), but I think English doesn't have that phrase so it made you confused XD

(And no, I refuse to acknowledge "that" is the first thing pop into your head when you hear the word "flower", even in Vietnamese")

No, only "flower" doesn't lead to that meaning in any language XD, but "picking flower" is something slang which is used to express the intention to go to the toilet in our language (Japanese and Chinese too, not so sure about Korean), and it's true that sometimes saying a sentence like "I'll go and pick a flower" can lead to misunderstanding in our language.
